In the games:

You can send out fish Pokemon anywhere, even in the middle of a desert or volcano. Likewise, you can use Charmander while diving.

You can breed Wailord and Skitty.

Mew was said to be the ancestor of all Pokemon, then we got a creator deity... which came first? Mind you Arceus couldn't manage to even make an egg without the help of hordes of Unown in HG/SS, so maybe it's not all it's cracked up to be.

Beings that are the living embodiments of time and space are perfectly content with being shoved into little balls and ordered around by 10 year old kids, with no ill effects on the fabric of reality. (These two points are the reasons I don't care much for Gen IV).

The introduction of the Fairy type in Gen VI was explicitly mentioned in-universe as something new that totally changed the type matchup system. But how could that be, wouldn't they have always been Fairy types?

No Pokemon egg ever results in a Ditto. How is that even possible? Where do Dittos come from? Are they legendary?

Hmm... that kinda makes sense, and would explain why they can't be bred and how their offspring can be any non-legendary Pokemon.

In the anime there were fire Pokemon who were so hot they couldn't be beaten with water, as it would evaporate. In the games there are Pokemon whose body temperature is hotter than the surface of the sun, yet water beats them easily.

Another strange thing in the games: Professor Oak doesn't know his grandson's name.

The rest of the professors ask you if you are a boy or a girl. It's not clear to them?

Once somebody threw a Master Ball at a big Pokemon that swallowed it. The Master Ball should have still worked.

You can ride your bike indoors [at least in OR/AS and X/Y] and no one objects. Heck, you can take your Pokemon indoors in Heartgold/Soulsilver and no one objects.

Nah, we're not ruining Pokemon, we're just having a bit of fun. It doesn't subtract from my love of Pokemon :)

I haven't tried breeding Spiritomb, but a quick google search claims it can be bred. Of course, if they are female they might reproduce via parthenogenesis.

Yeah, how come you can ride your bike inside Mauville City, as it's a giant mall? And how come the professor always know where I am and what I'm doing, whether we're talking bike or rod?

That is a good question. I think maybe they can't be officially made Trainers until 10? Most of the Youngsters and schoolkids are found near towns and cities, so it could mean they're just battling near their homes. Just a suggestion.
