I've been thinking of putting a linux system on my mac at some point, but I'd want it to be a secondary system not to override Yosemite, especially because I have at least $500 of purchased software on the mac.

I would suggest you install Linux in a virtual machine on your Mac so you can run both at the same time. Virtual Box is free so that is a great place to get started. VMWare Fusion and Parallels are two commercial alternatives if you have $$$ to burn or have more specific needs.

If you haven't decided which Linux to use, try Linux Mint or Ubuntu.
